I strongly suspect that the Colbert and Daily Show writers have been contributing in some unofficial manner, because the quality of the shows has not really declined as much as one would suspect if it was really all just done off the top of their heads.
The many writer's strike jokes when they first went on were certainly not just items thought up on the spot. I think they were working without pay because they feel that their shows have an intrinsic cultural value that trumps even their own need for a paycheck (at least temporarily).
